Aether Tools are part of the reward pool in SAM Trials. However, it isn't guaranteed that you will get one and you may have to do a few SAM Trials before you are able to obtain one.
If you happen to have a Loot Key with you, you can use it in the Armory for a chance to get an Aether Tool.
You can get an Aether Tool by doing the Raining Zombies easter egg in Liberty Falls. To do this, you will have to throw a frag grenade on the floating head on the church's roof. This will cause zombies to rain down from the sky, dropping different items as they land. One of the items has a chance to be an Aether Tool.
Raining Zombies Easter Egg Walkthrough
Finishing the Terminus Main Quest rewards you with an Aether Tool (Random Rarity). Upon completion of the main quest, you will have to select the option to continue the match for the Aether Tool to spawn.
Terminus Easter Egg Walkthrough
Completing the Liberty Falls Main Quest will reward you with an Aether Tool (Random Rarity). Similar to the Terminus main quest, you will have to select the option to continue the match after beating the quest for the Aether Tool to spawn.

Using an Aether Tool on a weapon will upgrade its Rarity and the overall damage that it can do. The amount of damage depends on the type of Aether Tool used; Uncommon (Green) being the lowest damage upgrade, Legendary (Red) being the highest upgrade.
