The most guaranteed way to get Aetherium Crystals is through completing the Main Quests of either Liberty Falls or Terminus, then selecting Continue afterward. They'll be on the ground at the spawning area.
The Terminus Easter Egg rewards you with Flawless and/or Raw Aetherium Crystals, while the Liberty Falls Easter Egg only rewards you with Refined and/or Raw Aetherium Crystals. Note that it's not guaranteed that you'll get any Aetherium Crystals at all, but they are among the likely rewards for completing Main Quests.
The vending machine at the ground floor of the motel in the Liberty Falls starting area gives out random loot when you melee it. We've encountered it dropping a Raw Aetherium Crystal.
Compelting the Spores Easter Egg on Terminus also gets you either a Raw or Refined Aetherium Crystal. To do this, shoot all the spores on the 3 islands of the Terminus map, then destroy all the spores in the Sea Cave.

Aetherium Crystals give your currently equipped weapon a Pack-a-Punch upgrade without spending Essence. You can use a Flawless Crystal on a gun without Pack-a-Punch to instantly give it Tier 3 damage, without having to go through Tiers 1 and 2.
Note that you can't carry Aetherium Crystals. Whatever weapon you're holding when you interact with it on the ground will be the one that gets the Pack-a-Punch upgrade.
