The color of your Yoshi will depend on how much time Mario spends with the Yoshi Egg from receiving it at the Hot Dog Stand until when it hatches after the first Iron Cleft fight at the Glitz Pit.
This cycle starts upon receiving the Egg and repeats every 20 minutes.
The different Yoshi colors also have different hairstyles. Most have spiky hair, but the White Yoshi has a curled tuft of hair.
There are no differences between the Yoshi colors in terms of moves, stats, or abilities. The best color for your Yoshi will simply depend on your personal preference.
You will get your own Yoshi Egg during Chapter 3 of the game. The Yoshi's color will depend on how long Mario has spent time with the Egg.
As you climb through the Glitz Pit's rankings during Chapter 3, King K, the golden KP Koopa in the locker room, will tell Mario that the Hot Dog Stand outside in Glitzville has something special.
Once you exit the Glitz Pit, you'll see the vendor chasing a Yoshi Egg around. Help him out and eventually, the egg will jump onto the roof of the hot dog stand.
If you haven't opened up the staircase on the side of the juice bar, use Mario's Spin Jump to activate the blue switch.
Go up to the roof, and jump up onto the high Plane panel. Glide to the top of the hot dog stand to get the egg. Once you catch it, the Yoshi Egg will follow you around but will still be unable to fight.
The Yoshi Egg will not hatch until you reach rank 11 of the Glitz Pit before defeating the Red and Green Iron Clefts, so you first need to progress through the chapter a little bit more.
Chapter 3: Of Glitz and Glory Walkthrough
The Yoshi Egg will hatch in the section between the rank 11 and 10 fights with the Iron Clefts. For you to be able to choose a specific Yoshi color, you need to save your game after beating the Bob-ombs and reaching rank 11.
If you save your progress after reaching rank 11 and before fighting the Iron Clefts for rank 10, you'll be able to reset the game to this point if you did not hatch the color you wanted for your Yoshi.
After saving your progress upon reaching rank 11, you can proceed with fighting the Iron Clefts.
You will not be able to win this battle immediately as you have no clear way of defeating the Iron Clefts, so you need to run away from the fight.
It is at this point where Yoshi will hatch from its egg and join your team. If you did not hatch the color that you were aiming for for the first time, take note of the color and reload your save by restarting the game.
While talking to Jolene and receving your money after the failed match, the Yoshi timer will still be running. Once you press A and Jolene leaves, Yoshi's color will be determined.
if you did not get the color that you wanted, remember the color that Yoshi had after hatching and restart the game to reload your save.
After reloading your save, reschedule the battle with the Iron Clefts and wait for the total amount of time until you get the color of Yoshi you want and run away again. If you're aiming for Black or White Yoshi, the timing can get tricky. Just keep reloading your save and adjust accordingly.
For example, if your first Yoshi was red and you want a white one, wait for a total of 12 minutes to get a White Yoshi. If you end up with black, extend your wait time by a couple more seconds. If you end up with Green Yoshi, reduce the time by about 30 seconds.

Once you've hatched your Yoshi and saved over your pre-major league save file, you can no longer change your Yoshi color and his name. This is the Yoshi you will have in your party for the rest of the game.
If you're very particular about your Yoshi's color, make sure you're happy with what you get before you move onto the rest of the chapter.
