Yes, but it's Set in an Alternate Universe

Persona 5 X Story

Persona 5: The Phantom X is officially canon, but the story is not a sequel to the series. Rather, Wonder's journey is set in a parallel universe, side by side with the Phantom Thieves' own storyline.

The story heavily emphasizes on people's Desires, which is the main theme of the final antagonist of Persona 5 Royal. Whether or not this similarity on the focus of Desires is coincidental or not remains to be seen.

Phantom Thieves are Part of the Story

You can still see the old characters, like Joker, Morgana, Ryuji and Ann and other the Phantom Thieves members on this brand new game.

Kamoshida Palace Event

P5X - Skull and Mona Cameo in Kamoshida Palace event

This comes to a head at the first Crossroads of Fate event (Take Your Heart Event), where Wonder and his team stumble upon Kamoshida's palace: the first palace the Phantom Thieves of Heart infiltrate.

Based on Skull and Mona's dialogue, it would seem that some time has passed since they had dealt with Kamoshida.

Other Characters Make a Cameo

Tae Takemi Cameo

There also some characters from the original Persona 5 game that do make appearances in Persona 5: The Phantom X. For example, Tae Takemi can be found inside her clinic in Yongen-Jaya.

Unfortunately, Wonder cannot interact with them beyond some dialogue as of writing.

Now that the Crossroads event is finished, it seems more like the P5 Phantom Thieves are actually still in the middle of Kamoshida's palace and have not yet fought Kamoshida's shadow. They make a lot of references to rooms in the palace and key moments in the first arc, but Ann says that she wants to change Kamoshida's heart for Shiho, meaning they have not yet stolen his treasure. Interestingly, the P5X thieves seem to be at a similar stage in Kiuchi's palace as we see at the end of the story.
