There is a good chance of randomly acquiring Thothafter defeating it in the Metaverse.

You can acquire Thoth by completing the Realm of Repression challenge on the IV Floor. These challenges can be difficult so be sure you're at least 2 levels higher than the required level.

You can also acquire Thoth in the form its seal through the Challenge Rewards Exchange, provided that you've already obtained the Persona beforehand. Different Medals are used to exchange for different Persona seals depending on their rank. You can use these seals for fusions at the Velvet Room.
