Zero System is the same as Chaos Manifestation but the game generates a chaos for you called Codex which has randomized penalties that makes the run harder instead of a static difficulty increase.
Exploration records are still counted after each run for that chaos and will give you the respective rewards for it. Therefore, it is better to play Zero System insead of Chaos Manifestation once you unlock it.

Zero System has a much higher save data value compared to Chaos Manifestation letting you save more powerful cards and equipments after a run.
Saved Data and Data Value Guide

As you keep playing Zero System, you will earn a currency called Chaos Orbs. After each run, you can spend it on upgrades such as stat increase, event probability increase and powerful effects such as increase spawn rate of rare species or gain bonus effects at the start of all your runs.
Do note that upgrades in Zero System do not carry over in Chaos Manifestation.

You also gain various rewards after reaching a level based on the accumulated chaos orbs you have obtained. Chaos Orbs you spent on upgrades will not reduce your level.
