The Aguda Cliffs Checkpoint keycard should be located on top of a barricade across the locked room.
The keycard appears to not show up for a lot of players. Various reasons are speculated as the cause of this, such as being a bug, or the key being locked behind story progression, among others.
If for some reason the key does not spawn for you, it's possible to blow up the door. You can use dynamites, Supremo weapons, or anything that will set off or cause a huge explosion.
