To level up weapons, simply access any Workbench and select Weapon Level Transmission. This allows you to transfer the level of a high-level weapon to a lower-level weapon of your choice.
Leveling up a weapon to a higher level will use Phase Exchangers, which can be acquired through research and the Battle Pass, resulting in a increase to the weapon's DPS.

Increasing a weapon's proficiency will increase its module capacity, allowing you to equip more modules to strengthen it. Getting the weapon's proficiency to level 40, the maximum level it can reach, will allow you to assign a module socket type to a module slot on the weapon.
Putting a module in the slot that matches the socket type will halve the capacity cost, making room for an additional module or two, given that you have slots left.
Choosing the right modules for the weapons you're using will significantly increase their performance, allowing you to effectively destroy hordes of enemies and take down elites and bosses.
Readjusting a weapon's substat can also be done via the Workbench. Readjusting essentially means rerolling the weapon's substat into a random stat, with the value being randomly selected between a set minimum and maximum.
You can lock a substat to prevent it from being rerolled. The more substat you lock (up to 3), the higher the cost and materials required. Rerolling substats require Adjustment Control Axis, which are acquired through research and the Battle Pass, like Phase Exchangers.
This feature can also be found in the Workbench and is only available for Ultimate Weapons. You can increase the level of the unique ability by using an extra copy of the Ultimate Weapon you're tying to enhance.
