Choice Does Not Affect the Ending
Opting to challenge or support Varric in this circumstance has no effect on the ending that players receive at the end of the game. It does, however, affect some dialogue from Varric after the events of the quest the choice is found in.

Choose Between Harding or Neve
The impact that this choice truly has lies in the approval gain from either Harding or Neve. Players can select the option that gets them approval from the Companion they like more to build their bond slightly for things like romance.

Challenge Varric
Confronting Varric will lead to Rook gaining the approval of Harding, while Neve will disapprove. Varric will insist that he has to try to speak to Solas regardless, and goes to talk to the Dread Wolf.
Support Varric's Plan
Choosing to support him will instead gain Neve's approval, with Harding being the one to disapprove. Varric thanks Rook for their confidence in his plan, and runs to Solas to speak with his old friend.
When Does the Choice Appear?
During The End of The Beginning Quest
The choice to challenge or support Varric appears when Rook and their companions reach Solas performing the ritual in The End of The Beginning Quest.
