Faction and Region Quests are side quests that help you improve your standing with the various factions in the game. It's important to increase your standing with factions that you like as that allows you to upgrade their respective faction shop, giving you access to better items and equipment.

Although side quests are optional, you should do them as they provide a wide array of rewards, which will prove helpful throughout your journey.
Also, if you're after either the good or best endings, then you have to have completed a certain number of side quests to get enough faction strength to minimize casualties in the final battle.
