After you track Takahashi Goro near the Shokokuji Temple during The Twisted Tree questline, you can either spare or kill him on the spot. You will receive the same rewards and outcome regardless of your choice, so you can choose without worrying about consequences.

Sparing Goro is a better and the Canon choice for this event as it aligns with Yasuke and Naoe's morals. You will also find out as you play through The Twisted Tree questline that Takahashi Goro is also a victim of his clan's cruelty and twisted principles.
