Do Not Choose Canon Mode
If you wish to recruit Gennojo as an ally, you must not choose Canon Mode when starting a new game. Canon Mode automatically selects the dialogue options that will lead to canon events, and it is canon in Assassin's Creed Shadows that Gennojo doesn't join Naoe.
Should You Play in Canon Mode or Not?
Complete The Fool Questline
Gennojo's questline only becomes available after completing the questline of The Fool, one of the Shinbakufu targets. Gennojo will appear under The League quest board after completing The Rising Tide.

Soothe Gennojo in The Godless Harvest

There are two important choice events that will occur during Gennojo's questline. One during Honor Among Thieves and the other during The Godless Harvest. However, only the last choice in The Godless Harvest affects Gennojo's recruitment.
As Gennojo threatens to blow up the rice, you will be given a timed choice. Make sure to soothe Gennojo before the timer runs out, and you should be able to recruit him.
Gennojo is a Missable Ally
Failing to soothe Gennojo will lock you out of having Gennojo as an ally. The same goes for those playing in Canon mode, as the game will automatically make Naoe do nothing during the final events of Gennojo's questline.
How to Romance Gennojo
Choose at Least 3 Romance Dialogue Options During His Questline

The key to romancing Gennojo as Naoe is picking at least 3 romance dialogue options during and in the quests leading up to Stolen Hearts. Make sure you manage to choose 3 out of the 5 romance dialogue options listed above to get the romance scene for Gennojo, later on.
Note: The choices during Inside Help and Missing Missive are treated as 1 choice only. You will need to pick 2 more romance dialogue options in quests that follow in order to romance Gennojo.
Romance Him in Stolen Hearts
After choosing at least 3 flirting dialogue options in previous quests, choose "I'd like to embrace you." during the Stolen Hearts quest to trigger the romance scene with Gennojo.

Gennojo is an ally that is especially helpful when infiltrating bases. You can summon him to distract enemies so you can easily sneak around them. His passive ability, unlocked at Initiate Rank, has the same effect, but it automatically triggers when you are about to be seen.

Anonymous 8 monthsJust finished this questline with canon mode. Definitely the first downside of it. Thought it was meant to affect the main story, not lock us out of an ally. Feels like a shit thing to do.

It really sucks that canon mode doesn't let you recruit him, especially considering the fact that you can unlock outfits for your League members using real money and in-game currency. Hopefully they change this and also add New Game + so that other's like myself don't feel like they're not 100%ing the game.
