Of the 3 Skeleton types unlocked in-game, the Boost Skeleton Lv3 is the best you can get due to its unmatched movement speed bonus when worn. It also pairs well with the "vehicle and monorail" meta of DS2.
Put simply, all that extra carry weight and protection offered by the Battle and Bokka skeletons are offset by the safety and convenience of a vehicle; what's left to consider is the top speed and maneuverability of a Skeleton - something the Boost has in spades.
How to Unlock the Boost Skeleton

The Bokka Skeleton is a dream of a skeleton if you love lugging around cargo on foot. However, its favorability ends there given how accessible most shelters and facilities are using vehicles, roads, and the monorail.
Its utility pales in comparison to the general use-case of the Boost Skeleton since heavy loading on foot is usually a bad idea. Despite how much weight you can carry on your back, a vehicle can match the same load while also keeping the cargo safer during the journey.

While good on paper, these bonuses don't really do much for you since projectile damage in this game (even on Brutal) is something Sam can already easily shrug off. Plus, the Lv3 Boost Skeleton already allows you to carry +80kg of weight; 20kg shy of the Lv3 Battle's 100kg.
However, the biggest factor to consider here is the maneuverability and speed while boosting. Put simply, the Battle Skeleton is clunky when boosting. Slow turn rates, lower top speeds, and an aversion to abrupt stops can lead to wipeouts compared to how nimble the Boost Skeleton is even when running at top speed.
