Captain Lotus-Vision is the source of these purple seals. In order to unlock the purple seals, you must fight and defeat Captain Lotus-Vision.
Once you've defeated him and obtained the Spirit of Captain Lotus-Vision, you can go back to the doors that were locked behind purple seals and go through them to pick up some items.
How to Beat Captain Lotus-Vision
To find Captain Lotus-Vision, start at the Upper Pagoda Keeper Shrine. Descend the cliff and continue down the temple roofs until you reach the ground.
You'll encounter Captain Lotus-Vision waiting for you there.
