Embark or board your ship and choose to Manage Ship and select Ship Cosmetics. Purchasable ship cosmetics will have a currency on the top right of the cosmetics' icons.

How to Equip Ship Cosmetics

Equip During Ship Management

Skull and Bones - Edit Ship Cosmetics While Managing Ship

Board your ship and head over to Manage Ship, then Ship Cosmetics, and choose which cosmetic type you'd like to change. Select a cosmetic from your selection and select it to equip it to your ship. Equipped cosmetics will have a yellow checkmark on their icons.
