Prioritize giving Merlyn SPD runes, as this will enable her to grant her Like Master Would Do ATK buff before her carry attacks since the carry won't be able to benefit from this if they strike first.
The other three recommended offensive runes are MAG, ATK, and PM. DEF Break, as these improve her damage output. However, as a support, she'll be fine with just SPD runes while you can prioritize giving higher priority units the stronger offensive runes.
Meanwhile, you can help Merlyn last longer by boosting her EVD, CRIT RES, Debuff RES, and HP with defensive runes.

When starting out, Merlyn is the most popular unit to get in MementoMori next to Florence and Cordie. It's because she's the best single-target support in the game so far, capable of synergizing with most DPS units while dispelling their debuffs and healing them at the same time.
At the beginning, you will have to put her on either the first or fifth/last rows of the party lineup to make sure she gives her Apprentice Wanted! CRIT buff to your team's main DPS. Putting her anywhere else puts too much RNG on who she buffs even if they're next to her.

Once Merlyn hits Level 201, she will give her all-important CRIT buff to both allies next to her. This means you can put her in any team slot, flanked by two DPSs (Florence and Cordie are popular) or a DPS and a CRIT-dependent support (like Lunalynn).
This is a viable strategy both in PvE and even PvP, though you might remove her later on to make space for more powerful support units like dedicated debuff dispellers or buffers (or another DPS with self-buffs). As long as the unit needs CRIT in some way to deal more damage/inflict a debuff, putting them up next to Merlyn is a good move.

The Best Support Unit for Attackers
Merlyn is, perhaps, one of the best support witches in the game because of her two skills: 'Apprentice Wanted!' and 'Like Master Would Do.'
Apprentice Wanted increases the CRIT chance of a witch beside her, so putting Merlyn at the top of your lineup and putting Florence below her will ensure that Florence gets a 20% CRIT chance buff, which then feeds into Florence's Scarlet Shimmer skill and increases the number of attacks she does.
Meanwhile, Like Master Would Do would make sure that the attacker Merlyn is supporting will not get debuffed and keep dealing high amounts of damage.
Has Decent Healing Abilities
On top of her buffs, Merlyn is also a decent healer who can keep her allies standing for at least a turn or two. The value of this skill goes down over time, however, as you face more and more enemies that can wipe your entire party in one turn. 'Vine Stream' can still be useful, however, since it also dispels enemy buffs.
