You’ll obtain Security Clearance Level 3 by collecting the Captain’s Rig during Chapter 7: Into the Void.
In this chapter, Isaac explores the Mining Deck to find Dallas’s Rig, which automatically upgrades his security authorization to Level 3 Clearance once retrieved.
