Used in Landsraad Turn-ins
The Ship Manifest is used in Landsraad turn-ins, where you use them to complete missions to obtain rewards and earn votes for whichever house you are supporting.
Note that the missions in Landsraad turn-ins has a weekly reset, so you have to keep that in mind while tracking your progress for each mission.

Gather From Shipwrecks in Deep Desert
The Ship Manifest can be farmed in the Deep Desert, specifically inside destroyed cargo ships and shipwrecks. Look for a square console on the ship and use the cutteray to open it.
The location for this item will be random, as the Deep Desert map constantly changes. The Deep Desert is also an endgame PvP area, so there is a chance that you will encounter other players looking for exclusive items as well.
One Can Be Obtained in Mysa Tarill
A Ship Manifest can also be obtained in Mysa Tarill. Similar to Deep Desert, you can get it from shipwrecks and destroyed cargo ships. This is the only other location that the Ship Manifest can be found.

Sandworms Are Attracted to Shipwrecks
Getting a Ship Manifest from shipwrecks is dangerous, as Sandworms are highly attracted to it. Bringing a Thumper can be used to lure the Sandworms away from shipwrecks.
You could also use vehicles, like the Ornithopter, to locate a shipwreck, obtain the loot inside, and get out as quikcly as possible.

Buy From the Exchange Auction House
Another way to obtain Ship Manifest is by purchasing it through an in-game player-controlled auction house called the Exchange. You can find the Exchange in Social Hubs like Arrakeen and Harko Village.
The prices and availability of the product in the Exchange will vary from server to server and depend on the players. It is recommended that you pick a server with an above-average player population to avoid an empty auction house.
Trade With Other Players
You can also directly trade with other players to get Ship Manifest. You can trade with your friends, guild members, and even other players on your server.
To ensure that you can safely trade with other players, it's recommended that you do it at social hubs like Arrakeen and Harko Village. You can also use the chat function to ask if anyone would be willing to trade a Ship Manifest.
