You need to acquire the Water Dragon's Scale to swim underwater and reach new areas. Complete the Silent Realm trial in the Faron Woods to obtain this item.

Hold the A Button to Swim

Zelda Skyward Sword HD - How to Swim Underwater
Once you have the Water Dragon's Scale, use the right Joy-Con, or the left thumbstick for button-only controls, to move around underwater.

Perform a Spin Attack

Zelda Skyward Sword HD - Underwater Spin Attack
You can perform a Spin Attack underwater to defeat enemies and leap out of the water.

Shake the left Joy-Con, or press the left thumbstick for button-only controls, to perform a Spin Attack. Note that the maneuver costs a portion of your Oxygen Gauge, so be sure to use this sparringly.
