The Great Conchflies will frequently burrow and attack in random spots either one by one or simultaneously, and you can only hit them if one or both of them show up. Given this, skills, tools, and attacks that deal area damage or can exploit the boss's attack patterns will be the most effective in defeating the boss.

Thread Storm works great when both Conchflies show up near each other, allowing you to hit both of them for a great deal of damage. On the other hand, you can also easily use Cross Stitch to do a counter attack since their attacks are easy to predict.

For tools, Cogfly allows you to deal passive damage while you're dodging their attacks. Meanwhile, you can use Voltvessels on the spots where they will emerge to deal a ton of damage.

As for defensive tools, Fractured Mask and Warding Bell should be enough to prolong your life throughout the fight.

Since the Great Conchflies is an optional boss fight, you can keep progressing until you get the Witch Crest for this fight. The Witch Crest's Silk Bind gives you another AOE attack perfect for when both Conchflies show up, or even just one.

If you intend to fight them during Act 1, then the Reaper Crest is another very good crest you can use against them. When you hit enemies after healing, this crest will generate Silk Balls that you can collect to quickly refill your threadspool. This will allow you to use your Silk Skills sooner.

Watch Out for the Stream of Dirt

The Great Conchflies will frequently burrow, then emerge from a random spot in the arena to attack. However, you will see a stream of dirt on the spot they will emerge from just moments before they do. Given this, you just need to watch out for the streams of dirt to dodge or counter their attack.

Use AOE Attacks When Both Conchflies Show Up

The Great Conchflies will show up either one by one or simultaneously. If only one shows up, just hit it with any attack you have available. But if both of them show up, they will be close to each other, so just use AOE attacks like Witch Crest's Silk Bind and/or Thread Storm to hit both of them.

Don't Get Too Close if the Cogflies Are Flying

If the Cogflies are flying around instead of drilling, it is better to keep your distance in case they shoot out a conch.

Use Your Tools If They're Out of Reach

Use your Tools

If the Cogflies are flying around, or if they are too far away, use your tools to help you maximize on damage. In this case, tools like the Cogfly or the Voltvessels will help you greatly.

Cogflies have a honing ability that will automatically target the enemy. Meanwhile, Voltvessels can help you cover wide AoEs using its lightning strikes, which is incredibly advantageous in tight spaces.

One Great Conchfly will drill on one spot using its head either downward, upward, or sidewards. The only way for you to get hit by this attack is if you're in the path of the Great Conchfly, so simply moving away or jumping is the best way to dodge the attack.

Both Great Conchflies will drill on random spots from multiple directions simultaneously. Dodging the attack will depend on the directions of both Great Conchflies.

Conch Shell Ricochet Attack

One Great Conchfly will shoot a conch shell from its mouth, which will ricochet around the arena multiple times before breaking. You just need to move around to dodge the conch shell when it's first launched and as it bounces around.
