Natural Pearls is not a gatherable item. The only way to get them is by accepting the Hope Springs Eternal Affinity Mission, found next to the Cathedral in the Residential District.
When you accept the quest, you will recieve Hope's father's pearl necklace, completing the Marry Me Basic Mission. You need to be at least Level 21 and have finished Chapter 3 to start it.
Natural Pearls are the items required to complete Marry Me and to start Hope's Affinity Mission questline.
This means you need to accept Marry Me to recruit Hope.
Hope Arts, Skills, and How to Recruit
If the Mission Control does not have Marry Me, keep changing the time by going to Change Time under System in the Start Menu. Eventually, it will show up.
You should also have none or little Basic Missions in your Missions list.
