Chronomon's true desire was to be freed from the chains that bind it as the Keeper of Time. For this purpose, it gave birth to its alter ego, Aegiomon, to pass on its duties and relieve itself of the burdens of its position.
Some people believe that Chronomon's rebellion was to end itself to attain true freedom. Meanwhile, others argue that this was intended to oppose the system that it belonged to. This is a more subjective approach in analyzing Chronomon's true intentions, so let us know what you think in the comments below!

To restore the universe to its original state, Aegiomon, now digivolved to Jupitermon, must assume the role of the new Keeper of Time. In doing so, the world must enter a timeline where the war never occurred. This would mean eradicating the timeline where Inori and Aegiomon met, as their meeting transpired in the middle of the war.
Jupitermon, along with the Olympos XII, has vowed to protect the peace of Iliad and the future from then onwards.

As Aegiomon and The Agent entered the fabric of time, Aegiomon, who still cares deeply for Inori, requested The Agent, his other self, to continue to watch over her in the new peaceful world.
In this new world, Inori never lost her brother. As they were wandering around the city, she crossed paths with The Agent once again, having no recollection of what had happened in the previous timeline.

The ending song is called wherever you are by reche, which also serves as the theme song of the entire game. Two versions of the song—English and Japanese— are currently available on YouTube and Spotify.

The game only has one ending, which can be achieved by following the course of the story and accomplishing each main mission.
All Main Missions and Walkthrough

The Akashic Records is an unlockable area during The Final Battle Over the Natural Order mission. Keep going onwards until you meet with the allies that you have met along the way, whom you will need to support on their endeavors.
Your allies will gather together later on before the final battle with Chronomon in Akashic Records: Innermost Depths.

In a secret cutscene during the final battle, the Royal Knights, along with King Drasil, will arrive to aid the party by tearing down Chronomon's tight defenses. This will remove Chronomon's status buffs, eliminating any resistance it has from the party's attacks.
To unlock this, the Royal Knights, Assemble! side mission must be cleared before engaging in the final boss fight. The Royal Knight that will appear during the battle will depend on whose side mission that you were able to finish.
