SkullSeadramon's Core becomes targetable once it starts charging up its attack. Destroy it to briefly stun it. Note that the Core has different resistances unlike SkullSeadramon itself.

For this battle, it is ideal to assemble a team that is resistant to SkullSeaDramon's Water and Ice attacks. Coredramon (Blue) and Angemon, aside from being resistant to both elements, have Fire and Light attacks that hit SkullSeadramon's primary weaknesses.
Coredramon's Blue Flare Breath skill, in particular, deals Fire damage on top of debuffing the boss' defense.

SkullSeadramon is a rather durable boss with several elemental resistances but takes significant damage from Fire and Light. Because of this, assemble a team of Digimon with Fire and Light attacks, or equip them with attachment skills of those elements. Also, exploit SkullSeadramon's weakness to Vaccine by using a team of all-Vaccine Digimon.
Fire and Light are also greatly effective when destroying SkullSeadramon's core, which receives increased damage from Fire, especially.

SkullSeadramon will expose its body parts before revealing itself fully. The game will tell you what kind of attacks to deal against two of these parts: its body, or spine, is weak to magic attacks while its tail is weak to physical attacks.

SkullSeadramon relies on Water and Ice attacks to deal damage, which can be a disadvantage if some of your Digimon are weak to both or either element. To counter this, bring Digimon that are resistant to Water and Ice.
SkullSeadramon's attacks can also apply the Immobilization status ailment on your Digimon, so make sure you have a supply of Paralysis Recovery items before coming to the fight. Alternatively, a Digimon with the Meditator attachment skill can clear the effect.
