Unlocking all the Agent Skills is possible in Digimon Story: Time Stranger. There will be multiple side missions that becomes available to the player after reloading a completed file which will let you exactly complete and learn all of the agent skills in the game.

Can you Unlock All Agent Skills?

All Agent Skills Can be Unlocked Postgame

While Side Missions come in bulk as you progress through the game, you won't be able to immediately unlock all the Agent Skills as is. To truly gain all the Anomaly Points you need for Agent Skills, you'll need to complete the game then reload the completed file.

This will let you start at the area before the final boss with new side missions that will let you obtain all the missing Anomaly Points for your Agent skills.

How to Get Anomaly Points

It is Best to Prioritize Certain Agent Skills As You Go

Due to the Anomaly Point limitation as you play through the main missions, it is important to prioritize certain Agent Skills such as ones that lets you gain stat bonuses in general, cross art skills, and stat bonuses for Digimon with personalities you are focusing on.
