Ancient flowers have a chance of spawning in areas that return to the past by the effects of a Timeshift Stone. You can recognize them as flowers that are not blloming while in the present.

Easily Obtainable in Lanayru Desert Entrance

At the Lanayru Desert Entrance Bird Statue, there is Timeshift Stone under some rocks behind you. This should spawn Ancient Flowers around the ivy that appears.
