Indulgence items are generally used as gifts for other characters. Sometimes, this can result in said NPC giving you a Keepsake that you can modify your experience as you go through combat. Alternatively, when given to boon-giver Gods, they may increase the chances of appearing to you.
Nectar is used in performing Incantations by the Cauldron in the Crossroads. These can achieve several effects varying from unlocking merchants and tools, to enhancing healing mechanics, and even augmenting certain boon-related gameplay aspects.
