The earliest location where you can capture a Tsuchinoko is in Bolshaya Past South during Operation Snake Eater. However, you'll need to backtrack to it since you need a Mousetrap in order to capture it.
If you do have one already, place down your Mousetrap where the lone soldier patrols spawns in the north. You should capture a Tsuchinoko after waiting for a bit. You can leave the area first, wait a minute or so in Bolshaya Past Base, then travel back to see if you got one.

The problem with this Tsuchinoko spawn is that you'll need a Mousetrap. However, since previous areas don't have that loot drop, you'll find yourself in a pickle.
To get a Mousetrap, go past Bolshaya Past South into Bolshaya Past Base. One Mousetrap can be looted from the central building (under one of the beds near the Kerotan). Once you have it, backtrack to Bolshaya Past South to attempt your capture.

The next best location will be in Graniny Gorki South right after you've beaten The Fear. Place down all of your Mousetraps in the center of the arena. Then, leave the area (by going to Graniny Gorki Lab Exterior) and re-enter it.
Leaving and re-entering should trip the Mousetraps, allowing you to examine your catch. If you didn't catch a Tsuchinoko, pick up all the animals then crawl over your Mousetraps to pick them up. Rinse and repeat until you catch a Tsuchinoko.

If you captured a Tsuchinoko prior to getting tortured in Groznyj Grad, one Tsuchinoko will spawn in Tikhogornyj right before you enter the waterfall where you reunite with EVA. You'll see it in plain sight.
To capture it, simply meet up with EVA to get your weapons back. Then, head outside and tranq the Tsuchinoko using your Mk22 or EZ Gun. This is the only method that allows you to complete the game with a captured Tsuchinoko since any you caught prior will have been despawned after the torture sequence.

Catching a Tsuchinoko and keeping it in your inventory until the game ends will net you the Infinity Face Paint as well as the Tsuchinoko Title when you complete a New Game.
