The flag hidden by the Greaper is said to be hidden behind a wooden flower. The wooden flower refers to the 'Welcome' sign of Rose Town, which has a flower shape.
Go to Rose Town, find the wooden flower in front of the entrance to the town, then interact behind the sign to collect the Greaper Flag.

The flag hidden by the Dry Bones is said to be hidden under a green bed. There's only one green bed that can be found in the game, and that's Mario's bed!
Go to Mario's Pad and interact with the bed to collect the Dry Bones Flag.
Dry Bones Flag - Effects and How to Get

The flag hidden by the Boo is said to be 'between O and A'. The letters refer to the O and A in the GOAL on the ground at Yo'ster Isle.
Go to the the end of the racing track in Yo'ster Isle, then interact between the O and A letters to collect the Boo Flag.
Boo Flag - Effects and How to Get
After you collect the flags, go back to Monstro Town and sleep again in the same bed where you started the quest. The Three Musty Fears will then reward you with the Ghost Medal; it is an accessory that will be automatically equipped to Mario after the quest, replacing his current accessory.
The Ghost Medal is an accessory that can be equipped by everyone, and its effect is halving damage taken from all attacks that deal numeric amounts of damage.
Ghost Medal - Effects and How to Get
In Monstro Town, the house to the right of Goomhilde's shop has a bed inside it. Beside the bed, there's a sign beside it written by the Three Musty Fears, telling you to feel free to sleep on the bed. Turn off the light then interact with the bed to sleep.
As you are sleeping, the Three Musty Fears will visit Mario and invite him to play their 'Find the Flag' game, starting the quest.
Monstro Town Map and Walkthrough
If you haven't started the quest yet, the flags won't be in their respective positions. The Three Musty Fears will only hide the flags after they have interacted with you.
