This choice occurs at the end of the syndicate quest, Money Drop. Kay is tasked by Surat Nuat to gather evidence against the Pyke Syndicate.
Revealing the Pyke Scheme will increase your reputation with the Hutt Cartel and decrease your reputation with the Pyke Syndicate. Basically, the opposite happens when you choose to cover for the Pykes. But, you get more Credits as a reward from the Pykes.
Money Drop Walkthrough and Choice
Covering for the Pykes is recommended because it not only gives you 1000 more Credits but also significantly boosts your reputation with them. Note that your reputation with Hutt Cartel will significantly decrease after choosing to cover for the Pyke Syndicate.
The Pykes have better maximum reputation reward, as their Faction Gear is the Imperial Disguise set, allowing you to walk through Imperial restricted zones undetected.
