The Crystal Shard does not have a known effect. Upon giving it to you, Culex will not say anything about the item's purpose. Frog Sage, who is tied with the boss rematch questline, will not say anything about it either; after Culex's defeat, he'll simply end the questline and call you Mario Sage.
As implied by its in-game description, 'a symbol of ultimate strength', it seems that it's simply meant to be a symbol that you have the greatest achievement in the game and that there's no enemy left for you to overcome. Defeating Culex 3D and getting the item is simply one of the things you need to do in the post-game to get the 100% Clear.

Culex 3D is the rematch form of Culex, and is the final and strongest enemy you'll face in the game. After you defeat him, he'll reward you with the Crystal Shard.

Before being able to rematch Culex, you'll need to rematch a bunch of other bosses first. These bosses can only be rematched in a specific order, with Culex being the sixth and final boss in this post-game questline.

Of course, to rematch Culex, you'll need to have defeated him once first, in his 2D form. Fighting Culex involves having to find the Shiny Stone.
