The Extra-Shiny Stone can be obtained by defeating Johnny in his boss rematch form, Duel-Ready Johnny.
You can only do boss rematches during the post-game, after completing the game story. After defeating him, he'll give you the Extra-Shiny Stone.

Before being able to rematch Johnny, you'll need to rematch a bunch of other bosses first. These bosses can only be rematched in a specific order, with Johnny being the fifth in the questline.
You won't be able to fight Johnny if you haven't defeated Culex in Monstro Town the first time yet. Fighting Culex involves having to find the Shiny Stone first.
