The Shiny Stone can be used to open the Sealed Door in Monstro Town. Opening the door leads to the secret boss, Culex, so make sure your level and equipment are optimized to take on this secret boss.

Shiny Stones can also be exchanged for Carbo Cookies by giving them to the Mole Girl in Moleville.
Opening the Sealed Door will not consume the Shiny Stone, so make sure you open the door first before exchanging the item for Carbo Cookies.
How to Get and Use Carbo Cookie
Talk to the mole girl in Moleville and trade your Fireworks to get the Shiny Stone.
The Mole Girl is hidden by the row of wooden boxes near the Fireworks Shop, and can easily be missed when not specifically looking for her.
