The Secret Garden (Eidos 9)

Stellar Blade - Secret Garden Overview

Eidos 9 is a completely hidden area that you won't be able to access unless you have achieved a 100% affinity with Lily in the game. To access the said area, complete Orcal's Testimony main mission then talk to Adam and proceed with the quest while having a maxxed out affinity with Lily. This will cause Lily to interrupt your conversation and talk about wanting to visit her Atelier first in Eidos 9.

The Underwater Area of Eidos 7 Commercial District

While not exactly a Secret Area, this area will not be accessible unless you do a certain sidequest, specifically, the Oblivion sidequest. This mission will allow EVE to obtain the password to run the drainage machine in the Submerged sector and cause all the water in the area to recede which allows EVE to gain access to the rest of the Commercial District.
