Use Hit-and-Run Tactics with Ninja Style
Ninja style is recommended for this fight as hit-and-run tactics are effective against Minamoto Yoritomo.
He has long attack chains that cover a large area around him, and has extended reach thanks to his wind magic.
Use Ninjutsu to Deal Damage from Afar
When Minamoto no Yoritomo isn't flying around or attacking, he will slowly walk towards you. Take this opportunity to use Ninjutsu such as Shrapnel Bombs, Uncanny Flame, and Uncanny Bubble since he is vulnerable to Scorched and Saturated.
Focus on Surviving in the Dark Realm
Play defensively and focus on staying alive when in the Dark Realm as Yoritomo gets more aggressive. When he uses his wind magic while in mid-air, dodge toward him and punish the long recovery time when he lands.
Sidestep the Wind Slashes into Fissure Combo
Watch for his ground fissure attacks because they deal massive damage. His most dangerous move is a combo of five wind projectiles followed by a fissure. This sequence can easily one-shot you if you aren't careful.
Beware of His Grounded Red Attack
Be careful of Minamoto no Yoritomo's grounded red attack as it hits twice. If you miss the timing for the first hit, try to inflict a Burst Break on the follow up hit instead.
Fall Back During the Grab Attack
Minamoto no Yoritomo telegraphs his grab attack by leaping into the air. Fall back when he does this so you have more time to react with a dodge and counterattack.
Use Living Artifact When He's Low
Don't forget to use Living Artifact to secure the win when he's running low on health. It grants invulnerability and unlimited Ki for your Martial Arts, but its duration shortens if you sustain any attacks.

If you're still struggling with Minamoto no Yoritomo, don't hesitate to farm some levels and equip better gear before trying again.

Summon Assistance from Acolytes
Summon an acolyte from nearby benevolent graves to serve as a distraction and help deal chip damage. You'll need Ochoko Cups to summon acolytes, which you can obtain by defeating revenants from bloody graves.
Use Talismans and Items for Buffs
Use talismans and items such as Power Talismans and Power Pills to boost your attack. Note that they do not stack and only refresh the duration of the attack buff.
Windstop Talismans can help mitigate the damage from his wind magic, which can be bought from Sudama.
