Yellow, Viridian, and Azure Soul Ores can be soul extracted from your equipment at the Blacksmith once the Soul Extraction option becomes available.
After speaking to the Blacksmith the first time, they will give you the side quest A Fierce Flame. This leads you to the western end of the 1572 CE Warring States area, where you collect Kagutsuchi's Magatama.
Return this item to the Fox-masked Blacksmith at the base, and you will now have access to Soul Match for upgrades and Soul Extraction to get Soul Ores.

Any weapon or piece of armor can be Soul Extracted to obtain Yellow Soul Ores, with rarer equipment yielding more. Soul Extracting higher-level equipment will also grant the green Viridian Soul Ores.
If you need Soul Ores, be sure to choose Soul Extraction and not Disassemble! Disassembling breaks gear down into crafting materials such as Wood, Ingots, Tamahagane, and Lacquer, which are used for upgrading rarity, remodeling, and other crafting. For Soul Ores and Soul Matching, use Soul Extraction instead.

Azure Soul Ores, which are required to enhance the +value of gear (e.g., Archer's Hat to Archer's Hat +1) can be extracted from weapons and armor with at least a +1 value upgrade. +Valued loot becomes more common as drops from enemies in the mid to late stages of the game.

Soul Ores are used for Soul Match upgrades, which boost your equipment's base attack/defense even further. You can either increase its raw weapon or armor level using Yellow/Green Soul Ores, or enhance its +value using Azure Soul Ores.
Note: Soul Ores are not to be confused with Soul Cores. Soul Cores are equipped and used for passive and active abilities, while Soul Ores are only for Soul Matching.
