Brothership builds on this combat system with the addition of Battle Plugs, which provide supplementary attack damage to Mario and Luigi during their battles.

There is ONE optional minor spoiler that happens way later in the game that makes a lot more sense if you play Bowser's inside Story first. But other than that, I didn't find any references to other games particularly. There may have been a few blink and you miss it references though. Also the Extension Corps kind of resemble the villains in Bowser Jr's journey from the ill fated remake of Bowser's inside story.
