How to Unlock the Runes
Beat the Game and Unlock the Church
Even if you find the correct locations, you won't be able to actually gain access to them until you've beaten the game on Default mode and gained access to the Church.

Creeper Woods Rune Location
You need to get to the village area with 5 villagers in cages, during the "The Caravan - Free the Villagers" objective.
On the lower left part of the area, there are some blocks with a square hole in the middle. A bit north of the super suspicious structure, you can find a Switch to open it in the hole mentioned before and you'll be able to Travel through it.
Inside you can find the very first Rune! Hurrah!
Creeper Woods Mission Walkthrough
Pumpkin Pastures Rune Location
During the "The Last Hearth - Find the Village" objective, you'll come across a tall castle wall with two big, burning buildings on top of it.
Go all the way to the end, heading east/northeast, to find the switch and secret entrance!
Pumpkin Pastures Mission Walkthrough
Soggy Swamp Rune Location
After you've defeated the Cauldron, you'll get the "Escape the Swamp - A Perilous Potion" objective and can find this switch just to the right of the Mission exit.
It's hidden behind some mushrooms and opens a door to the left of it. Be careful when you come back out, so you don't dash straight into the swamp like one of us did...
Soggy Swamp Mission Walkthrough
Cacti Canyon Rune Location
At the spot where you get ambushed, just before you reach the Blue Key, you can find a switch behind the palm tree and small wall section next to the water to the left.
Pushing it will open up an entrance behind the Blue Key, so go in there to get the Rune.
Cacti Canyon Mission Walkthrough
Redstone Mines Rune Location
During this Mission, you have two "Left Behind - Free the Villagers" objectives, one for 3 villagers and one for 6. The Rune is hidden in the last room, with the 6 villagers.
From the gate heading towards the Mission exit, go north a bit to the tiny mine cart rail. The redstones behind it have the switch hidden among them.
Redstone Mines Mission Walkthrough
Desert Temple Rune Location
You'll pass right by this Rune location during the "The Nameless - Find the Golden Key" objective.
The switch is hidden behind some plants in the room after the one the key was in. Push it and grab your Rune!
Desert Temple Mission Walkthrough
Fiery Forge Rune Location
Right after you enter the Forge, the objective will change to "Machines of War - Find the Forge Cores" and you'll be by some stairs with a destroyed Redstone Golem lying in a picturesque stream of light.
At the foot of the stairs below the Golem, you can find the switch for the hidden entrance, which is just to the right of the switch.
Fiery Forge Mission Walkthrough
Highblock Halls Rune Location
At some point, you get to an open courtyard with a market, a fountain and some other things. It's easy to find since it's the only part of the Mission with rain!
In the northern corner, if you go right by the statue of Archie on a horse, you can find the switch. Pushing it opens an entrance right next to it that leads you to the Rune you're after!
This in the last part of the "Crash the Party - Reach the Throne Room" objective, so if you reach "Destroy the Buffets" you've gone too far!
Highblock Halls Mission Walkthrough
Obsidian Pinnacle Rune Location
In the library you probably paused at because you could see that the map continued, you can press the big blue book in the bookcase with a red book sandwiched between two blue ones.
This room also holds two treasure chests, so it's definitely worth getting to!
Obsidian Pinnacle Mission Walkthrough
Reward for Collecting All of the Runes
Unlock the Secret Cow Level
Once you've collected all the Runes, come back to the Church and activate the panel in the far back.
This will lead you to a room with two Chests and a map that unlocks the secret Cow level.
