Hinako miraculously wakes up in the Dark Shrine after the encounter wtih the unknown monster. You will be given control from here and all you need to do is follow the blue lamps and the torii gates to reach the next objective. You will notice that you are backtracking the earlier sections of the shrine, but your travel here is mostly linear.
From time to time, you will enter enemy gauntlets that require you to take out several enemies to proceed. Upgrade your character via Hokora Shrines and equip them with good weapons to swiftly deal with the different enemies thrown at you.

Keep on proceeding towards the diffferent enemy gauntlets until you reach a safe room then pick up all the items you can get for the later battle (Avoid the red capsules on a replay). Enter the last gate whenever you are ready.
Now, you will always meet up with Junko upon opening the last door but you will encounter different boss fights and endings depending on the number of times you played the game and actions committed during a run.
Ending Guides and Explanations
After entering the last shrine door and having the cutscene play, you will trigger a boss fight with Shiromuku, indicating that you have triggered the Standard Ending of the game. Shiromuku is the apparition that almost killed Hinako earlier in the last chapter and now you get a chance for payback.
With Hinako being stronger here, this boss fight is more or less a practice of dodging and hitting at the right moments. Shiromuku has a down phase if several hits have been made against her so capitalize on the opportunity. Once defeated, another cutscene plays, followed by one last objective.

This short section forces you to control a dazed and hallucinating Hinako as she tries to get out of the Dark Shrine. Just control her and dash through enemies as you run through the area. Eventually, you will get to a straight hallway lined up with red capsules, just walk through till the end to finish the game and get your first ending, Coming Home to Roost.
Coming Home to Roost (Normal Ending)
This ending and boss fight can only be triggered if you have already played a 2nd time and fulfilled the necessary requirements for it. You will fight Tsukumogami and will have to play a bout with them to finish the game and get this ending.
The Tsukumogami has several phases and blade attacks that they can cycle through to keep you at edge and guessing what attacks they have. One of their vulnerabilities is a slightly long damage window where they are immobilized.

Do not forget to watch the post-credits cutscene of the 2nd ending, as it provides context and lore on what happens after Hinako's fight with the Tsukumogami!
This ending and boss fight can also only be triggered if you have already played a 2nd time and fulfilled the ending's requirements. You will initially fight Shiromuku, the main boss of the Standard Ending, but your true fight is with Shichibi, the Fox Entity and will have to win against it to proceed with this ending.
Shichibi has alot of swiping and combo attacks in their arsenal, so keep your distance and use your Sacred Katana to deal damage while maintaining some range. Whittle their health down to finish the fight.

This ending also has a post-credits cutscene featuring Shu and Hinako, but the ending there can be perceived as a fake-out as another cutscene follows, showing a radio announcing an emergency situation erupting in Ebisugaoka.
Considered to be the best ending in the game, this can only be acquired after a third playthrough and fulfilling this ending's requirements. You will encounter two Gods in this fight, Tsukumogami and Kyubi, requiring you to end these bosses in tandem to finish the game and get this ending.
Your first fight will be with Kyubi and your Hinako here uses the Dark Shrine moveset learned earlier in the game. After the tryst, you will be fighting against Tsukumogami instead with Hinako's normal weapons and moveset. Once both are defeated, you will unlock the best and fourth ending of the game.

The 4th ending provides a supposed true conclusion to the events in the game, showing Hinako's both sides reconciling their differences and moving on to a more independent, new life back in Ebisugaoka.
