This is an explanation of Metroid Prime 4: Beyond's endings and guide to unlock the 100% secret ending. See all ending explanations and how to get 100% ending here!
In the endgame, players are tasked to fight Sylux one last time to gain access to the Teleporter in Chrono Tower. The game then shows multiple ending cutscenes depending on how much you've completed the game.
Here is a list of all endings that you can see in Metroid Prime 4: Beyond.

The normal ending shows Samus narrowly escaping Viewros at the cost of her leaving the 5 Galactic Trooper she took arms with behind.
With the remaining bit of energy she and the Teleporter have, she successfully gets transported to another planet, hinted to be Tanamaar. Meanwhile, the rest of the survivors, including Sylux stay behind.
Chrono Tower Walkthrough and Guide

With the help of the Galactic Troopers in the planet, they successfully stop Sylux from destroying the Teleporter. All 5 of them with Sylux are trapped in the planet with no way to get back.
List of All Characters and Companions

After the credits roll, a short movie plays out showing the aftermath of the confrontation with Sylux. Samus gets teleported to another planet, where she plants the Memory Fruit on the ground.
She gives up the Legacy Suit to nourish the fruit, and a sapling sprouts in its place. With the Federation pendant in-hand, she hangs it on the tree, honoring her friends before leaving for her next mission.

There is a secret ending that is only available if you get 100% completion. It shows Sylux's past as a ranked Galactic Federation soldier leading a small troop. He disobeys the commander's orders and targets the Space Pirates' weapon for himself.
While moving towards the weapon, the plan backfires as the pirates launch an attack, leaving ruin to the entire battlefield. Seeing its destructive nature, Samus destroys it, leading Sylux to hate her due to his ulterior goals being shattered.

You must complete 100% logbook scans and have all items recovered to unlock the secret ending. To prevent your save file from being soft-locked into the endgame, we recommend creating a Manual Save file to return the game state just before the point of no return.
