Flight Drone MCU Location
Found at the Tower 2 Generator
Flight Drone MCU is found at the Tower 2 Generator in the Volt Forge, which you access after crossing over via Morph Ball from the Tower 2 Storage area. You immediately fight the boss upon arrival.
Second Drone Found in Tower 3
You encounter another Flight Drone MCU in Tower 3 after acquiring the Vi-O-La IC Suit. Go right of the Test Circuity Security area to encounter the second drone. The drone's moveset is the same as the first drone's in the Tower 2 Generator.

Use Control Beam to Break Energy Spheres
Flight Drone MCU's core is protected by 3 Energy Spheres. Destroy the Spheres with Control Beam to cause the boss to temporarily malfunction, allowing you to damage it. You have to destroy all Spheres at the same time or else they will immediately regenerate.
Destroy the Spheres twice to defeat Flight Drone MCU. Note that it is easier to destroy them by locking on with the ZL button.
Control Beam How to Unlock and Effects
Dodge Projectile Attacks
Flight Drone MCU's primary mode of offense is shooting projectiles at you with electric orbs and lasers. Simply dodge or strafe out of the way to avoid them.
Avoid Its Electric Barrier
Flight Drone MCU has a move where it lowers itself and homes in on you with its electric barrier. When this happens, you can get away from it and use Control Beam to try and destroy its Energy Spheres.
Be Careful Not to Fall Off the Stage
The stage where you fight Flight Drone MCU has open spaces you can fall into. While fighting the boss, be careful not to stand too close to these sides of the stage.
