You begin collecting Mech Parts during the final section of the game, as you need them to bring down the force field around Chrono Tower, allowing you to enter it and fight Sylux.
Chrono Tower Walkthrough and Guide
You can only collect Mech Parts after you get the Teleporter Patches, which you get from MacKenzie after Tokabi gives you the Teleporter Chip. You can find Tokabi in the desert after completing the Great Mines section of the story.

Tokabi can be located by heading to the south eastern end of the map. His campfire is somewhere near the Entrance to Flare Pool and the southern G.F. Debris.
