After restoring the power at the Substation, you will have to come back to the Subway Office to plan the route for the train in order to progress the story.

The Subway Control Room puzzle answer can be seen on the board in front of you. You need to connect the start and the end of the line by using the available routes for the train.

You can place Jewels from the Fancy Box into the Monument in the Subway Station. Everytime you place a Jewel into the Monument, you will receive an item that will help you progress the game.
