You can only receive an S Rank if you were able to meet the conditions required before beating the game. These conditions will depend on the difficulty that you chose upon starting a new game.

Learn the Perfect Dodge timing.
Use Infinite Ammo weapons
Learn the locations of enemies and items.
Avoid all unnecessary fights.

Weapons Shop in the Main Menu

You should purchase and use the weapons from the Bonus Shop. These weapons are stronger than the weapons you will be able to pick up in the story. Also, these weapons can also provide you infinite ammo, which can help you save more time when dealing with the enemies you will encounter during the story.

Memorize the Game

Finish the game a couple of times to memorize the puzzles that you have to finish and the locations of the Key Items that are needed to progress. These can help you save more time when trying to clear the game in under two hours.

Load Game

Choosing Continue will not reset the in-game timer after you reached the checkpoint. Always choose to the Load Game option if you died in the game to get a faster clear time.
