If you plan to make a casual playthrough of the game, then it is recommended that you use the seeds early in the game to give some boost to your stats. There's no downside to using seeds as soon as you get them, and you'll always be as strong as possible going into fights.
Best Difficulty Setting and Differences

You can also start a challenge run and save the seeds you've acquired for later use in the game, or even after you've beaten the story. This lets you to fight enemies at their intended difficulty, and you won't be able to push through fights with increased stats.

Each seed in the game raises a specific stat value, so it's recommended to check which stat values you are trying to raise and which sort of build you're aiming for your character when collecting them.

Your stat bonuses listed are incorrect. At least for the Switch version. From what I've seen on my playthrough, Seed of Life gives 3-5 HP and Seed of Magic gives 2-3 MP.
