During The Final Confrontation, Rauru and the six Sages—Qia, Ardi, Agraston, Raphica, Mineru, and Zelda—lured Ganondorf to the subterranean depths of Hyrule Field and attempted to defeat the Demon King.
They pressed on with their plan despite Zelda's prior warning to Rauru that they would not survive the fight, as Ganondorf lives on even during Zelda's original time.
As Zelda predicted, Rauru and the Sages were overwhelmed by Ganondorf despite their best efforts, which prompted Rauru to use his power to bind Ganondorf's heart and seal his powers as a last resort. Rauru paid the price to save his kingdom, placing both Ganondorf and himself in a stasis that would last thousands of years.
At the very beginning of Tears of the Kingdom, Zelda and Link were exploring the depths of Hyrule Castle when they found the mummified body of Ganondorf, who had just broken free from Rauru's seal. The disembodied right arm of Rauru fell from Ganondorf's body soon after, along with his Secret Stone, which Zelda promptly picked up.
After regaining a portion of his full power, Ganondorf unleashed a surge of dark energy that shattered the Master Sword and raised the entire castle into the air, an event later called "The Upheaval".
During the underground ruins' collapse, Zelda fell into the chasm, subconsciously used her temporal power using Rauru's Secret Stone, and was sent to Ancient Hyrule along with a shard of the Master Sword. This shard was the glowing shard Calamo picked up at the beginning of the main story that brought the Knight Construct to life.

After the credits roll, just as Lenalia finished burning the last records of Calamo and the Knight Construct, a Light Dragon was seen flying above Hyrule. This being wasn't present throughout the story because it was the form Zelda took after undergoing Draconification.
Zelda visited the Temple of Time some time after the final battle, where she received the Decayed Master Sword that was sent from her time. She believed that the purpose she was sent to Ancient Hyrule was to take the Master Sword with her through the ages to restore its power, a feat only possible by becoming an immortal being.

Calamo chose to "put down roots" in the same battleground the Knight Construct and the Forbidden Construct fell at the end of A Clash of Constructs, and was seen in the final cutscene as an already gigantic tree in the middle of a forest, still holding on to his Gerudo Spear and the remains of the Knight Construct.
It was unconfirmed in any of the ending cutscenes of Hyrule Warriors: Age of Imprisonment or its Post-Game Content what happened to Calamo after planting himself in the Knight Construct's resting place.
However, historical and geographical evidence from the series' open world games suggest two possible fates of Calamo's tree: either he became the future's Great Deku Tree or the isolated Ancient Tree Stump.

The most solid proof that Calamo became the Great Deku Tree is the distance of his tree from Death Mountain, as shown in the final cutscene. A glowing pea-shaped fruit and a Silent Princess were also at the base of Calamo's tree, both of which are also around the future Great Deku Tree.
However, as counter-evidence, the third voice note for Central Hyrule in the Zelda Notes service for the Nintendo Switch app is about the Ancient Tree Stump. Zelda says here that investigators have found an ancient spear within the decaying tree trunk, which is highly possible to be the same broken Gerudo Spear Calamo has had during the story.
Previous archeological investigations discovered a single ancient spear within this decaying tree trunk. It has stirred up spirited discussion among many researchers, but little additional information has been revealed, despite their piqued interest.

The game only has one ending, which can be achieved by following the course of the story and completing all of the 28 Battles across 6 Chapters. Unlike in Age of Calamity, there is no secret ending to be unlocked after accomplishing all Post-Game Content.

Even though there is no new or alternate ending in the game, completing all of Lenalia's Sketches in the post-game—which essentially requires you to achieve 100% game completion—unlocks an alternate credits sequence that can be viewed from the map.
