You get the Wish Bottle as part of the Land of Wishes main quest by obtaining a Floof Yarn and giving the it to Jean and Ruby. After this, they will provide you a Wish Bottle.

Once you have the Wish Bottle, approach the Wishtree and hang the Wish Bottle on one of its branches.

A cutscene will happen where a Whimstar will come out and will go to Nikki.
