The best Athra Surges depends on your current situation. Pick the ones you like using or those that can deal more damage to certain bosses. Those that can damage a large area are usually the best to equip as you explore the map.
In the early game, you should equip Bahman's Breath as it is a renewable source of healing. When you get enough potions, you can change it to an offensive Athra Surge or Soul of Gilgamesh so you can beat enemies faster.

You can equip up to 2 Athra Surges at Wak-Wak Trees. Interacting with this tree of life will also replenish your health and potions, as well as let you change your equipped amulets.

Athra Surges can only be used if you have enough charge in your Athra gauge. Each Athra Surge requires either 1, 2 or 3 bars from your gauge. After using it, they will go on cooldown.
You can fill up the gauge by simply hitting your enemies or parrying their attackks. Once you have enough charges in your gauge, press the Athra Surge button combination to use an equipped Athra Surge.
