Dungeons can be found on islands in the Great Sea. You will usually need to go through a dungeon in order to progress the story.

The Savage Labyrinth is a 50 floor dungeon where you will need to clear waves of enemies to get to the next floor. You will need to go through the Labyrinth to get the Triforce Chart #6 (OG) or the Triforce Shard (HD) found on the 30th floor.
However, if you decide to continue all the way up to the 50th floor, you will receive either a Piece of Heart if you're playing the GameCube version or a Hero's Charm if you're playing Wind Waker HD.
GameCube and Wii U Version Differences

Most of the time, there is a Boss at the end of the dungeon that you need to defeat. Bosses are encountered while doing main quest objectives, and doing them will get you a Heart Container and progress the story.

Rupees, Treasure Charts, or Heart Pieces are often found in chests, or by solving puzzles and defeating enemies.
Occassionally, a dungeon might contain equipment, like the Hero's Sword or the Grappling Hook, which will help you in your quest to defeat Ganon.

Some enemies may drop spoils after defeating them. These spoils can be used for crafting potions or trading. Some enemies might even drop their weapons, which you can pick up.
All enemies can also drop Rupees once they're defeated.
