The Nintendo GameCube Classic app for the Nintendo Switch 2 has a feature where you can create save states. It is recommended to use this feature as it is more reliable than saving in-game and allows you to easily save and load your progress anytime and anywhere in the game.
Save states will also ensure that you do not lose your save data, as there are risks to saving in-game and you might lose all your progress.

You can also save your progress in the GameCube Classic app regularly through the in-game menu. Do note that the app is prone to crashes, so it is recommended to just use the save state feature to reliably save your progress.
Leaving the app open for multiple days is also not recommended, even if you save in-game constantly, as the game may not actually record your progress while the app is on all the time and you may lose your save data.
