The first Bottle in The Wind Waker is part of the main story and is obtained while going through Dragon Roost Island.
Once you reach the room with a boulder and a broken bridge, help Medli by carrying her and throwing her towards the ledge when the wind blows to its direction. Medli will toss you an Empty Bottle as thanks.
Dragon Roost Island Walkthrough

The second Bottle can be found in a submarine near Bomb Island (F5). You can get it on the way to Forest Haven if you're coming from Dragon Roost Island.
Fight the Bokoblins inside the submarine and a chest will spawn containing an Empty bottle.

The third Bottle is one that you have to purchase instead of simply finding. Circling the Rock Spire Isle is a special Shop Ship run by Masked Beedle that sells rare items like an Empty Bottle and a Piece of Heart. You can get the Empty Bottle for 500 Rupees.

The fourth and last Bottle can only be obtained after defeating the Helmaroc King in your second visit to the Forsaken Fortress. Go to Windfall Island at night and find a girl named Mila near the docks. You'll find her in front of a tree between the auction house and the potion shop.
Talk to her and she will shoo you away. Walking towards the stairs will trigger a short event where Mila runs to the opposite direction. Stealthily follow her until she gets to a safe and starts attempting to open it.
As soon as the Rupee icon appears on her head, quickly approach and interact with her to trigger a dialogue. Keep picking the top option on every dialogue choices and she will give you an Empty Bottle.
